One runner doubled off on a fly ball - does the tag up run count if scored before double up?

1 out, runners on 3B and 1B. Batter hits fly ball to CF. CF catches the ball. Runner on 3B tags up, and beats the throw to the plate, ball gets by the catcher and rolls to the backstop. Runner from 1B had a brain fart and never tagged up, and ran all the way to 3B while all of the attention was being paid to the play at the plate. Catcher retrieves the ball from the backstop, throws to 1B, and doubles that runner off for the 3rd out.

Does the run count?

Run absolutely counts. Run would be removed only if appeal was on the runner who scored or if the last out of the inning was a force out. In this case, the batter flied out so there are no force outs. The appeal was a timing play and the run crossed the plate before the appeal was made. Also, in USA softball (and maybe other sanctions) there is a dead ball appeal. Catcher could have just asked for time and told the umpire runner left early. That is a valid appeal without throwing the ball around.

The run counts.

NFHS rule:

ART. 12 . . . Tag-ups. If a runner leaves a base too soon on a caught fly ball and returns in an
attempt to retag, this is considered a time play and not a force out. If the appeal is the third out, all
runs scored by runners in advance of the appealed runner and scored before the legal appeal
would count.

NCAA Rule:
6.2.2. One run shall be scored each time a runner legally touches first, second
and third bases and home plate before the third out of an inning...
6.2.3 No run shall be scored if the third out of an inning is the result of:
6.2.3.1 A batter-runner being called out before reaching first base or any
other base runner forced out because of the batter becoming a batterrunner.
6.2.3.2 A runner being put out by a tag or live-ball appeal play before the
lead base runner touches home plate.
6.2.3.3 A preceding base runner being declared out during play or as a result
of a successful appeal.

Something I didn't know: If runners are at 2nd and 3rd on a flyball, and the runner at 3B leaves to early, but both runners at 2nd and 3rd score, then on appeal at 3B neither run counts.
